I did try the deployment kits, they failed the automatic install using the batch file because they weren't able to uninstall the old v12 services. Even when the services were already stopped.
I ended up manually uninstalling the old services, at which point the batch file did run.
I think the problem I had when trying to upgrade the services manually before is that I used the MSI files from the installer ISO (which one of the guides suggested as the source to find them), but those are at v 13.0.1.108, while the B&R server somehow was already on v 13.0.1.2067, so I had effectively replaced an old installer service with a slightly less old installer service, which the backup job still wasn't able to remove and upgrade to the latest version.
For what it's worth, the protection groups I set up while trying to fix this still aren't working as they should. And while doing this manually worked for me because I only have about a dozen SQL servers that need log pruning, it may not be the fix for everyone, and I may need to do this manually every time a new patch comes out.
