Regrettably this is part of the workflow for Copy Backups, and it cannot be disabled.
You mentioned Backup Copy was tried but missed some files? That is unexpected and should be investigated by Veeam Support; had you already opened a case?
For your overall situation, I'm afraid that likely the only way will be to schedule a maintenance window for the backups while you're copying.
