Communication protocols of Windows VBR will remain the same after upgrade, i.e choice falls on OS settings, and we will use whatever system is configured to use. Of course Kerberos will have preference and deprecation of NTML is recommended. The software appliance server on the other hand has FIPS operation mode enforced and hardening applied, which imposes all the limits on the allowed protocol usage.
p.s. Hyper-V communication without domain should work fine with appliance and Veeam Deployment Kit pre-installed.
