Veeam Agent for Linux doesn't support ACFS, which is why it's not listed among the supported file systems.
To back it up, you'll need a snapshotless file-level backup, as you've already done.

Could you clarify the issue? I am trying to understand the relationship between ACFS and hidden directories.is when I ran into issues. I figured if anything hidden folders might not be supported?
